As I promised, I thought I'd let you all know what we found wrong with this machine in the end.
The most lower miter set in the indexing train ended up being the problem. It looks like at some stage in the machine's life the change gears have locked up for what ever reason. This caused the driven miter gear to shear its key and also bend the shaft on which it sits. The only thing which was driving the lower worm set was the interference fit between bore and shaft, which by this time had become quite galled but still offering enough drive to give the illusion that it was a positive drive.
After fixing this problem we are now getting an almost mirror finish with no measurable indexing variation and no unsightly marking. Needless to say I’m very pleased with the outcome.
