If gears are to be heat treated, HT with the bur on. This will make the bur brittle and may be removed without folding the bur into the teeth.
Also, stacking gears when cutting will give you all but the last gear practically bur-free.
For soft gears, use a flat sanding table (belt running over a steel backup plate) to remove the bulk of the bur (rotate the gear back and forth if doing by hand, but always keep flat to the belt). Then use a coarse wire brush to remove any bur that goes into tooth space.
There may be a tumbling process that works on the heat treated gears that someone with experience can suggest.
